Did you fuck around at the strip yet? You get one free "get out of jail / genocide free" card for each fraction NCR/Legion you can kill as many as you want up until you get the mark of the legion from Impus Vulpus at the strip
he comes up to you and says ANY CRIMES TO THE LEGION HAVE BEEN FORGIVEN but you have to be at a certain point in the story to trigger that. If that doesn't work you might be able to get in wearing a legion armor, I think if you talk to caesar it will "clear" your rep so you can do the mission
I fuck around a lot with mass murder so i've been in similar situations but never had it totally shitfucked, there's usually a way to "fix" it.
That would be kinda weird though if you can get to the fort and the guy that takes your weapons just starts shooting you. I feel like this has happened to me before lol -
