The way he said she didn't steal it makes it sound like he didn't care if she took it he just didn't want his maid reporting he has hundreds of thousands of dollars hidden in books. -

No she just showed him. Remember the part where he said he was just showing her like maybe he didnt know it was there.
She showed no inclination of reporting him or doing anything to him and that's why Jesse was so bothered by it.

Did you notice the little figurines? In the tarantula cage there were figurines of the boy he shot dead, and his parents looking for him. There was also a snow globe that had him and Lydia in it.
When Jesse found the gun in the glove compartment was it actually loaded or was Todd just testing Jesse? -

I think it was loaded. Why would he be testing him? Todd has a tendency to revert to normality when under stress/feeling guilty about Jesse. Like the weather discussion, the soup, and the pizza. He gets why Jesse would pull a gun and surprisingly cares very little about it afterwards. If it was a test, Jesse would have failed, and would probably have gotten locked up again like he warned him he'd do when he let him out of the cage.
I think the cigarette was a really good way of showing he gives a fuck about him. -
